I realize that you may not have an alternative, however, you are defeating the purpose of the low profile furnace, which is to go thru the living space wall where space may be limited inside. I have seen a couple of manufactured units (American Eagle) that placed them under the floor and into built-in ducts. 2 of them placed side by side in a compartment built into the top of bay space in a "compartment" arrangement that provided for return air into the compartment. They discharged from the top into a duct plenum of sheet metal and were gasketed to seal around the plenum hole in the duct. You will have to provide for a flange type hot air discharge and pipe it to the bay door. They do not work satisfactorily if the discharge goes down or too far of a run.
